Ciaran Hylands opened the scoring for Swifts on 18 minutes, only to be cancelled out by Adam Arthurs' finish within seven minutes.
Swifts responded through Oran McManus moments after that with Hylands knocking home his second not long after the half-hour mark.
Christopher Murray pulled one back for Villa early in the second half but Swifts held on to complete the quarter-final line-up.
