Midway into the first half Northern Ireland were awarded a penalty and it was left to Steven Davis to calmly convert and open the scoring.
Just after half-time San Marino had a player sent off for a dangerous collision between Palazzi and Northern Ireland number one Michael McGovern.
With just 12 minutes left, the home side struck again as Kyle Lafferty fired across the goal and into the far corner to double Northern Ireland's lead.
Within six minutes Northern Ireland had extended their lead to 3-0 after Jamie Ward found the net from close range.
Late in extra time Kyle Lafferty got his second of the game as he tapped home Northern Ireland's fourth and final goal.
